Has anyone had a problem with baffles or the epoxy used on them?

What epoxied baffles are you referring to?

Oh, you mean float bowl baffles in Weber carbs. (email)
I've never heard of this being done in 2 barrel Webers, so I assume you mean the triples.
I welded some baffles into a pair for a racer friend, but it was a major PITA and I don't think is the best way to go. I haven't actually seen the epoxy method, but it is the standard. Maybe you didn't prep the float bowl well enough for the epoxy to adhere well enough, or there is a special fuel resistant epoxy. I don't know.
