Rummaging through the shop I came across a working compufire/pertronix electronic ignition (couldn't tell the label on it was worn a bit). So i've got a red wire, and a black wire. Where do they go? I've heard some stories from a few here trying to hook them up and shorting them out...

red to the + on the coil. black to the - on the coil. Double check the connections. If you get them backward it will fry.

How do I know which sides are + and -, if they are not stamped/labeled on there? My coil lacks markings.
If it's a Bosch Coil, it is marked + or 15 and - or 4 as I remember on the terminals.
If there are no markings, then get a voltmeter, and figure out which side of the coil is getting +12V when the ignition is turned on (engine not necessarily running - just turn the key to the run position). Whichever side of the coil gets +12V is the + side of the coil. The other side is the - side. Mark it for future reference.
Or, if you still have the original points hooked up, it will only have 1 wire coming from it and it will be hooked to the - side of the coil.
