hi,

how important is it to keep the little flaps on each side of the

fan assembly housing? the flaps on the lower sides.

Very important if you want some heat at idle. When your heater fan is blowing the flaps keep the air from being blown back to the engine. This is usually only at idle because the engine fan isn't blowing very much. Anything over idle and your engine fan is blowing more air and opening the flaps.

would it be a good idea that the air from the heat exchangers is cycling back through

at idle to assist the warm up of the engine, by removing the flaps?

If the little flaps are removed, air from the heater fan will only blow back into the engine front fan and not back around the cylinders, so no benifit.
