I will be using wheels that are non-hubcentric and I need to replace the rotors anyhow so I figure that I will just use the early non-hubcentric type.

Will this work? Do they mount in the same manner and with the same equipment?

I am aware of the saftey issues concerned with so called lug-centric wheels. Aside from this is there any other issues?

I dont think so.
Early rotors mount on early spindles and early strut tubes (all the same piece) and they use different offsets for the calipers.

When I swapped out I had to upgrade to later strut tubes. ball joint, rotors and calipers all at the same time.

the early strut tubes have a very poor ball joint connection piece that I would stay away from, its why I upgraded.

If the hub centric or not issue is bothering you, just take the new rotors somewhere and mill it off.
