So this weekend, I replaced my TB gasket. No big deal....easy job with a razor blade.

I noticed these two holes (circle in red). Are these supposed to be there and unplugged? Of course, when the TB is in place, you can't really see these but still curious...

IIRC those are there to stiffen the plenum. They go all the way through the plenum. So to answer you question, no they don't need to be plugged.
