with the top on, everything works great on the driver side...IE window rolls up down and follows the track. With the top off, the window does not follow the track...it tends to want to go on the inside of the side window seal...is this a sign of my longs finally giving out or is this a common occurance?

i would look the adjusment for the window, the front might be getting pushed out enough for the window to run in the right place

I stumbled upon a fix for mine. 1st I did the long rebuild thing. put doors back on and still had funky window fitment.
I realized that the actual windshield had laid back a smidge of a degree. Pushing on the side window guides.
So with the top off I took a deep breath and backed my butt up to the top of the winshield frame. Did a kind of squat push and pushed the windshield froward and up. Don't do this too hard the frame IS NOT AS STRONG AS YOU MIGHT THINK. Actually it's pretty whimpy. Windows fit great now.

the window (including the channels) can be adjusted as can the seals.

for the seals, remove rubber part then move the aluminum channles around.

for the windows, there are adjustement screws on the bottom of the door as well as inside the door. the whole assembly (including the triangle window) can be moved any way you want ...
