Something to try before you start cutting out metal.

For pin holes like those, stick an appropraite size nail in the hole and see if you can weld it in. If the base material doesn't disappear (too thin) you've saved a lot of time and effort. Grind semi-flush. BTDT.

BTW, that looks like a sound pad deal rather than drains.

Also, look inside the tunnel. My car has a similar problem due to a long-term leaking rear window that the p.o. ignored. The water also found its way into the tunnel. As a result, I found a huge quantity of rust flakes in there. (IMG:style_emoticons/default/icon8.gif)

Got the pans cleaned up. Paint thinner, acetone and lots of elbow grease. Not a fun weekend. Joe was right about some rust in the center tunnel.
