Is there any way to bring the top of the side windows inward more...closer to the seals?

Yes, there is an adjuster at the bottom of the door and if you follow a line that would run from the front of the side window down and then under the sheetmetal you will see the lock nut and adjuster screw. Sometimes they get rusted up due to water in the bottom of the door so you might have to soak it some. I forget which way you turn the adjuster screw to move the top inward but you can experiment.
