Can someone tell me does the clutch cable on a tailshift go above or below the engine bar? The PO had it under the bar, it seemed to hang low, I'm installing a new one so want to install it correctly.

Whatever makes you happiest and keeps it clear of the hot exhaust. Lotsa people use zip-ties to keep it in place.

Tail-shift bar got no hole ... I would vote for "over" ...

And yours would be a side-shift, not a tail-shift. There isn't a hole in the tail-shift motor mount bar.

So how did the factory route it, over or under the holeless tail shift

I've seen over and under and Ty-Wrapped. Just keep bends to a minimum.
