The top two bolts attaching the gearbox to the motor have this putty stuff on them? Is this another way of keeping the bolts from backing out?

Not really.

Normally your assembling this on the ground behind the car and it is not an issue to reach the nuts...

Somebody has removed the trans from the car and left the engine in place for a clutch job or something.
